FEP when lasercut tends to leave a white powder, plus under the film you can get some flashback from the honeycomb. Now if your laser settings are just right then you can probably cut it without these issues (flexvat.com) for example has dialed in their settings to avoid this.

I personally just coat the FEP with a masking film, I used EnduraMASK, however any low-ish tack masking tape should work, like painters tape etc..

The tape itself has no other use than protecting during laser cuttings.

In low enough volume, you could just cut the film over a template with a hobby knife etc.. no laser needed.
